prague and rental cars
We will be traveling in Italy, Switzerland and Austria with a rental car. I'm reading on forums that cars are not great to have in the city of Prague. Where best to drop off our rental car as this is the last destination and how do we get in the city from there?

Cars are not good in most cities as there are few places to park and those may not be convenient to the sights you're visiting.
Without knowing any particulars such as where your car rental drop off locations are (you didn't give us your choices based on rental company), I would suggest the airport and then either take a public bus or a car service.
Normally you can get better information if you give better information such as the car drop off locations for Prague and where in the city you are going, how much luggage you have, and how many people in your party.
For instance, if there are 2 of you and if you're going to Prague 7 then public transportation may be your better choice. If there are 10 of you and you are going to Prague 1 then a car service/mini van may be your better choice.
Perhaps based on your hotel/apartment location, a drop off in center city is the best bet for you and then walk to your hotel.
Do you see how many options there are that no one can advise you on as you are the only person who has the information to make the best choice?

Agree that cars don;t work in Prague - but then they don;t work in other cities either. fine for doing countryside and small towns - but whenever in a ciy assume the car will sit in a garge all day (at $30 to $40 per 24 hours) since feet and public transit will take much less time/effort than driving.

Cars don't work in any big city, there is nothing unusual about Prague. It has good public transportation, I don't think there is any city of that size (over a million) where tourists or other people should be driving cars around.
Try the airport, I'm sure there are other dropoff points. But the airport isn't really that far outside Prague, there is a bus stop there (no metro) and lots of airport shuttle or other transportation options.
Otherwise, you might try the train station on the north side of town (the main one is in the center so more traffic to get to) as there is a metro stop there.

We are now running into the problem of rental agencies in Zurich where we get the car, not letting us drop off the car in Prague?!! Any ideas how to get to Prague for Strazburg if no car?

There are quite a few threads here on getting from Salzburg to Prague. You can do a search at the top of the page.
You will also incur a very large drop fee for picking up your car in one country and dropping it in another country.

>>You will also incur a very large drop fee for picking up your car in one country and dropping it in another country.<,
We paid $150 this past Sept for picking up a car in Prague & dropping it in Budapest. Is $150 "very large"?

Do you mean "to Prague from Strazburg"?
Where is Strazburg??

WTH do you need a car in Prague? If you don't why are you so stressed?
Prague is not a "big" city, but it sure is an old one that was designed, grew and developed before cars. And it is not at all vehicle friendly -- take trams, trains or your own two feet to get around.
At last check, Europe has good rail service between major cities and the fruits of the Wright Brothers' ingenuity have found their way across the pond. Because Austria and Czech Republic share a border, I'm thinking a train may actually connect a major Austrian city with Prague.
