There is also a bus service but not sure of hours.
Have you asked your hotel?

Yeah I took the bus and pretty sure it runs frequently.

There are my notes from my itinerary when I visited in May:

La Spezia to Portovenere ferry is 4/7 Euro.

Departures from Portovenere to La Spezia: 11.45* a.m.- 2.45 p.m. - 5.15 p.m. - 6.10 p.m

Buses La Spezia city buses depart from Viale Garibaldi for Portovenere. There are 3 buses every hour – only half an hour, and it costs €1,45.

From the La Spezia train station, exit left, go downhill, follow the street to the first square, S. Bon, and continue down Via Fiume to Piazza Garibaldi. Turn right at the fountain onto Viale Garibaldi. After the first light, the bus for Portovenere departs on the right side of the street. Bus stop 11P just past Corso Cavour.

There is a frequent bus service at night, but the bus stop is quite a distance from the train station. Of course, it would be cheaper not necessarily easier to get a taxi to the bus stop. I would think it would be expensive to get a taxi all the way to Portovenere. All this said the effort is worth it, Portovenere is a delight - where are you staying?

Have you asked your hotel (i assume you are staying in Portovenere) about a transfer from the train station?

Thanks for the replies everyone. We are staying at Grand hotel portovenere and yes I did ask for their help. Sadly they kindly suggested a train! ...or a limosine service. From what I have researched the bus doesn't run very often at night? We arrive 9.30pm.

That is not good enough. Talk to the manager--they will send a driver for you. I used to know the manager, Paolo Fanti, but they have changed.
