If you mean what city has the best, there's no contest: New York City.
If you mean *where* in New York, well, it all depends on your taste! Frank's choice of John's Pizza is a good one, and there are also plenty of devotees to Ray's Pizza in various locations. I used to like St. Mark's Pizza on the lower east side, but after Grimaldi's (in Brooklyn) I have to say theirs is my favorite pie, hands down. There's another authentic brick oven place in Brooklyn called Totonno's or something like that, and Arturo's on Houston Street has really good pizza too. You sort of can't go wrong here in NYC for pizza, it's all great!

In the Times Square area I agree that John's on 44th is the best. Totonno's (original is in Coney Island Brooklyn) is my absolute fave and they have a location in the east 80's on 2nd or 3rd. Haven't tried Grimaldi's, Lombardi's or Arturoi's but they all have their adherents. Be wary of "Ray's". There are many places called Ray's and not all are the same. The one that is reputed to be the original is down in the Little Italy area and is still quite good but many of the others just offer the standardized take-out slice that is common in NYC but far lesser in quality than it was 20 years ago (my theory is less care taken in making the dough and many of them are using that horrid "Grande" cheese blend rather than good quality whole-milk mozarella). The "Rays" include Ray's, Famous Ray's, Original Ray's, Ray's Famous, Ray's Famous Original... and the list goes on...

I've eaten at John's and I've lived in Chicago.
John's is fine.
But Chicago deep dish pizza is the big leagues, and no other pie compares to the best in Chicago (where several different sites make world class pizza).
I will make one exception: many people strongly favor thin over thick crust pizza (not my taste, though). Chicago is in a league by itself for thick/pan pizza. It has a few peers for thin crust, among them NYC.

Who's got the best Pizza??? Sorry - but the very, very best pizza does NOT come from NYC or Chicago. It is made in a little town in Pennsylvania called Old Forge. And almost any of those restaurants make a better pizza than anything you'll ever eat. But for the very best pizza it's REVELLO's Main St in Old Forge PA. It has a crispy, light crust and is topped with a variety of cheeses that make the it the WORLD's best pizza. Now let's hear from some good pizza experts who've tried Revello's

Ok Frank, I'll give you Chicago for deep-dish (you're right, it's scrumptious) but I stand by my city for thin crust. I've lived in NYC for 20+ years, travelled all over and eaten pizza in many different places ... my taste buds say NY is the champ! But vive la difference!

I can see that you are a true John's pizza lover. And I can also assure you that when I'm in NYC again I'll go to W. 44th st and have some pizza at John's.
But if you live in NYC you really ought to go for a ride some weekend into Pennsylvania Rt 80 to Rt 81 and go to Old Forge. It's right below Scranton and you'll eat some of the best pizza and truly Italian food you've ever had.
