metro north goes into grand central.
you will have to cross town once there to get to penn station on the east side to get a train (long island railroad to jamaica, from there you can take the air tran to your terminal) or subway (the e line).

If the intention is to reach the AirTrain, from Grand Central, take the 6 train (subway) uptown to 51st Street and transfer to the E train to Jamaica Station, which connects to the Air Train.
Taking the subway would be tedious for many, because of multiple connections and possible flights of stairs.
To my mind, the BEST option is still MetroNorth to Grand Central, walk across the street and take the JFK Bus Service, which goes directly to each airlinie terminal.

agreed - best intersection of time and money if you're trying to economize. we've done it many times to westchester.
