Inquire of Hertz about renting in Hoboken and dropping at EWR. They may not charge extra because the pick-up and drop are so close to each other. Dropping at EWR will save you the hassle of getting from 1404 Willow in Hoboken to EWR, likely on another NJTransit bus.
Once you drop your car at EWR, you take the AirTrain (free within the airport) directly to your departure terminal.

Hertz.com in Fort Lee New Jersey, use discount code 62455 and rate code DRIVE for the one-way rental between Fort Lee and EWR.
Once you hop over from Manhattan to Fort Lee, Hertz will pick you up, just arrange in advance by calling the Fort Lee office.
