Not too familiar with the Big Apple jazz scene, but I passed by a nice spot called Smoke on the Upper West Side (Broadway and a street in the 90s or 80s). It's gotten good reviews in the guidebooks.

I'd suggest a text search -- this topic has come up several times with many responses.
Having said that, I like the jazz bar below Blue Smoke restaurant. Have dinner at Danny Meyer's Blue Smoke, then venture downstairs.

The Knickerbocker Bar & Grill is a good neighborhood (G. village) restaurant with good jazz (unusual combination-food is generally bad if music good LOL).

Having Woody drop in to perform isn't an issue - I've seen him a couple of times in other places and his clarinet is quite good. But, being New York, people don't go on the chance of seeing him - and if he's there everyone just pretentds he's a regular part of the combo - no notice is taken.
