Time of Day? Day of Week? Budget?
The fastest way is probably via government helicopter. Probably not the cheapest.
A reasonable alternative is a taxi... probably about $80 plus tolls, and about an hour to two hours, depending on traffic conditions.

That was exactly my thought gb - helicopter.
US Helicopter flys from Manhattan to JFK in 8minutes, so you could get a cab to Manhattan then fly. $159 each way, but they apparently don't fly to/from EWR

There is also a shuttle bus which will be cheaper - and also take longer than a cab. Check the Newark web site - but I think they run every 30 minutes or so.
Depending on day of week, time of day, time of year and weather the drive might take an hour (unlikely) - or it could take 3 or 4 (accident and bad weather). If at rush hour I would leave at least 2 hours transit time - with waiting for the bus additional.
Assuming you have checked luggage from wheels down at Newark to arrival (not check-in) at JFK I would leave a minimum of 3 hours to be safe - longer if you have to go through immigration and customs.
