just a heads up, the special exibit Body Worlds is at Sceince and Industry right now. Be forewarned buy your tickets online before you go to the museum. Massive crowds!! Excellent show, read all about it on the Museum Science and Industry website.
I also like having dinner or lunch or just a drink at Atwood Cafe. It is in the Hotel Burnham and across the street from Marshall Fields on State.

Definitely visit www.metromix.com. Once there, type in the dates you are visiting and narrow it down by neighborhood (downtown) and activities (festivals)!. One thing I love about Chicago in the summer are the great music and food festivals that are going on. You may want to enjoy those while you are there. Beware that at some of these festivals and street fairs (i.e. taste of Chicago -end of June beginning of July) will have major crowds.
I definitely agree with exiledprincess top five. Museum of Science and Industry is great however it is not near too much else. Aquarian, museum of History and the art institute are relatively close to each other. If you are limited with time, you may want to consider that.
