Train from Annecy to Colmar

Train from Annecy to Colmar
Does anyone have any recommendations on how to get from Annecy to Colmar by train? I have tried checking the schedules on bahn.de .. Could you let me know what you think of these 3 options?
1) I have either a very early morning start from Annecy, transferring at Lyon, and continuing onto Colmar (trip cost ~38E, travel time 7 hours)
2) they've given a second option that looks quite complicated, going through Switzerland: Annecy -> Geneva -> Biel -> Basel -> Colmar, travel time of 6 hours, cost = ??
3) Annecy to Lyon with a 2 hour stop over in Lyon before continuing onto Colmar - Will I be able to get a quick lunch in Lyon on a Sunday?
Does anyone have any cost estimates of Swiss trains and/or how viable the second option is??

The cost from Geneva to Basel is:
SFr. 69.-- for second class
SFR. 34.50 for second class with half fare card.
I used sbb.ch. This site gives you the prices for Swiss journeys only.
Option 1 is cheapest.
Option 2 is fastest. (You can put the destinations into the Sbb.ch website but it won't give you prices for destinations outside of Switzerland.

There are restaurants, sandwich bars, a good French patisserie, and even an Irish pub, all within the confines of Lyon La Part Dieu railway station; plus pavement cafés just outside, in the precinct, where you can sit in the sun.

A card that you can purchase and that allows you to buy the tickets in Switzerland for half the fare ;-)
Not a value for money for you since it costs 99 Fr for a month or 150 Fr for a year.

I shall definitely go for the 2 hour stopover in Lyon.
