I haven't been to Prague yet, just compiling info for my own trip.
I found this recommendation here at fodors recently

Giorgio, I agree with MGB. We stayed at the Cloister Inn and found it conveniently located on Konviktska, a few blocks from the Charles Bridge.
It was fairly inexpensive, clean, comfortable and had a good breakfast. Request a room near the stairwell as they are larger than the rooms at the ends of the hall.
You'll really like Prague.

This is another thumbs up for the Cloister Inn. If you stay there, try the Café Flambée at Husova 5, very near the hotel. The rather expensive restaurant is in the basment; the very inexpensive café is on the street level. The food is wonderful! In April 2002, four of us ate there (appetizer, entrée, dessert, water, wine, and beer for $51. In November, my husband and I had a comparable meal for $18. In November, we stayed at the Esplanade near Wenceslas Square. It is a luxury hotel, but the prices then were comparable to those at the Cloister. We loved the Esplanade, but I probably preferred the location of the Cloister Inn which is a bit closer to the Old Town and quite near Charles Bridge.

I can recommend the Hotel Salvator off the Republic Square, a five minute or so walk to the Old Town Square. Doubles are around 95 Euros. Our room on the "attic" floor was a large, L-shaped one, with a queen size bed in each part of the "L" - afforded more privacy than most rooms. Bathroom was small, and room plainly decorated, but quiet. There's a great restaurant in the hotel, La Boca, that I would recommend even if you're not staying there. Good food and with soup, entree and dessert the bill was only about $11 a person!

We stayed at Penzion Balbin on Balbinova near the Muzeum Metro Stop and Wenceslas Square. It is on the top floors of an apartment building so quiet and safe. It is a 5-10 minute walk to just about anywhere you want to go and is very reasonable with good buffet breakfast.
