Thanks!

I looked into autoeurope.com and so far I have rates for around 35$/day including insurance, with no drop out fees. Is it good?

Our car is a manual one so that is what we are going to rent anyways, luckily!

A good rate! ... check reviews for autoeurope. I think I remember that there's one that drops the e off europe that is dodgy ... but do just google " autoeurope" consumer reviews to be sure.

Ok, so i didn't read through all your responses but here is my opinion.

I went to Greece for my Honeymoon the 1st 2 weeks of September.

I highly recommend Marizan Caves in Santorini which is in Oia (you will not beat that sunset view off your patio) & Hotel Senia in Paros (PERFECT location to walk). We stood 4 nights in Santorini and I wish we had stayed more. I have never been so relaxed in my life. We went to Fira 1 night and it was like being in a diff world from Oia. Not in a bad way, I love that you get the best of both worlds in Santorini. Paros we stood 3 nights and felt like we should of stayed longer as well. Going on the Captain Ben boat to Anti Paros was the highlight in Paros. Cheap & better water than Santorini.

This is your honeymoon - try to maybe pick less islands to truly enjoy them.

We stood 1 night in Athens and I'm sooooo thankful we didn't stay longer. Yes - the Acropolis is beautiful but besides that there isn't charm like the smaller islands.

We did a Blue Star Ferry and then the Hellenic ( I think it's called) on the way to Athens. No problem with either. Don't spend the extra money for 1st class - not worth it.

Shareen -- why don't you go back and read the whole thread. Bossablue has laid out where they want to go -- which includes a lot of the mainland, not a priority for you -- and stanbr came up with an itinerary that she is very pleased with .. it includes Santorini but not for as long as you, and Naxos instead of Paros. To each his own.

We have 5 nights in Naxos. Do you suggest staying in the same hotel the whole time or split the time in 2 locations? If there is one place to stay from where it is easy to do day trips it would be ideal!

For Naxos I always prefer to stay at St George Beach. Not because it is the best beach but because it is a good beach which is located directly adjacent to Naxos town. It gives you a beach holiday with all the benefits of the activities of the town.
In early June it has the most activities going on, on the island but is not crowded.
There is absolutely no reason to book a second hotel in Naxos. Everything is within easy reach. Find a hotel at St George and the whole island is accessible.
Not sure of your budget but St George has hotels within 3 minute walk of the beach in every price range. Here are several of the hotels.
Personally for a honeymoon at the luxury range but at an affordable price check out Boutique Hotel Glaros.

I've talked to coworkers who have been to Greece and all of them told me to skip Meteora. They say it is overrated, too far away and were deceived by the site itself because of the many tourists coming from coach buses.

Instead they all suggested to spend more time in Peloponnese. We would also keep Delphi on the itinerary.

What do you think?

Listen to people who speak from experience. And from Experience I can say the the Peloponnese rewards any extra time spent there, and I'm sure stanbr will second that.

@travelerjan -- if you read my 1st line I stated I didn't read the whole thread. I wanted to give my experience and opinion since this is a forum and any personal experience I'm sure is somewhat helpful.

Everyone has different tastes and traveling style, so it is difficult to advice on destinations, but I find Meteora a very scenic setting and if one has some interest on Byzantine monastic history or architecture, or architecture and history in general, or even hiking, this is one more reason to visit Meteora.
Did you friends visit on their own or on a group and when? I mean which month and what time of the day? If you stay there a night or two you can somehow avoid the crowds by exploring early morning and late evening... and to be honest this applies to more or less to all archeological sites you plan to visit and even on other areas such as Elefonisos and the like. You will be surprised on how popular those places are, even early season.

Re Athens, it is a metropolitan city of 6 million population, so I can not see how one can compare it with an island...Personaly I spend pleasantly weeks in Athens, but each on their own. I will only say that while most capital cities promote even the most minor museum, site, shop, park or oddity, even world class museums in Athens are widely unknown to the general public. I would take some time to reasearch a bit more what is there to see and do besides the Parthenon and adjust a visit according to my interests...
