The timetables at http://www.terravision.it/florence_pisa.html# state that all but the first bus (8:40) and last bus (22.00) to Florence go on from the Florence S.M.N. station to Florence airport.
Between these buses and the many trains you have lots of options. Some trains go all the way, many require that you change in Pisa's main (Centrale) station to the Florence train - it's a piece of cake unless you have masses of luggage.
But consider this: Stash your bags with the deposito bagagli window at Pisa Centrale and walk out to the leaning tower before heading back into town and picking up a later train. Much fun!
