you can also take the Airtran (my preferred method) out of JFK to Jamaica, Queens. There you can jump on the Long Island Railroad.. or the Subway.
Many many options depending on how much you want to spend, and how fast you need to get there.

We always do a cab - but I'm allergic to luggage on public transit. The flat rate for a cab is $45 - or about $60 with tip and toll. A cars service will cost about the same.
