So this is the Sheraton in Downtown Brooklyn? If you can afford it take a taxi. There aren't any really good transit options. If that's not an option for you, then I guess take the A train to Jay Street. That will take longer and require a few blocks of walking, but it will cost a third of what a taxi costs.

You have to define "best".
Best - being picked up by friend or relative
Private limo - next best and most costly but easiest of "paying" options
Car service - less costly than a limo but almost as good
Taxi - Less costly than car service, convenient but sometimes requires waiting in line.
Bus or combination of bus, train and/or subway - much less expensive then other options but very time consuming.
Walking - cheapest, least convenient and time wasting. May not be safest way to travel.
Seriously, go to these websites to learn all about the various options for getting to/from JFK Airport. Everything you need to know is there. Pick the one that works best for you.
