SD and SF boat tours

Can anyone give me advice on which company to use for a boat tour in San Diego and/or San Francisco.

I have seen from other posters that they are "must do" tours in both cities.

There's only the one really that does the harbor tours in San Diego. I believe it's called Harbor Excursions - run by Hornblower down by the cruise ship terminal at the end of Broadway. I'm pretty sure there are a few different cruises to choose from.

That is a great link! It's exhaustive coverage of all the ferries. The only option that wasn't mentioned is Hornblower cruises which are trip around the bay with a meal. I have heard that the brunch tour is nice, and I think you can get occasionally get discounted tickets. I've never done it myself.
