old town is a good suggestion.
there is a "tjif" in mission valley. varied menu. can be quite noisy but at least if your kids will blend in. it can get very busy on weekend nights for dinner so go around 4:30 so you don't have to stand in line.
there are lots of fast food places in mission valley - wendys, rubios (so good), etc.

Try Seau's in Mission Valley Shopping Center. If you have boys and are into football sometimes you can see Junior their himself. He's there a lot so are other San Diego Chargers- I think they et free food there or something. It's a nicer upscale sports bar with lots of games going on but not too noisy. Lots of families at lunchtime.

Trophy's in the Hazard Center is good. Also a sports theme, but more baseball than anything else. Probably because it's owned by former major league baseball players. There's a California Pizza Kitchen in the Fashion Valley mall, close to the theaters.
