Have you looked at New York Magazine and Time Out New York web sites to se what special events are taking place on your specific dates. They list hundreds - searchable by category and date.
A friend of mine went to the (relatively) new Museum of Sex recently and found it interesting - but not if you're easily shocked.

I took the following on the last trip =
Slice of Brooklyn Pizza Tour - loved it
Foodofny tours - I loved the original Greenwich tour I took years ago but the SoHo trip I just took was so-so.
SATC tour - If you like the show or movie, the Sex and the City Tour was pure froth - and fun. Not for kids.
Central Park Bike tour - enjoyed it
If you are a Wicked fan, the Behind the Emerald Curtain was a very interesting two hours
For a view, do the Top of the Rock instead of the Empire State Building - no waiting
I did not do the Circle line but wanted to.
zerve.com is GREAT for searching for "offbeat tours" for "adventerous folks". Their user reviews and star system are very helpful.
