Traveling alone? If so, are you comfortable on EWR's AirTrain and NJ Transit to Penn Station NYC at that hour? If so, then that's a possibility, followed by a taxi to your hotel.

W/ or w/o luggage? If you've got lots to schlep, you may not want to opt for public transport.

If no to all, then a car service direct to your hotel is your best option. Most expensive of these options, however.

At that time of night I would do a car service (cheaper than a cab - go to Dial 7 or Carmel web sites for coupons) not because of any danger - but just because trains are farther apart and it will be substantial waiting and schlepping with luggage.

If you don't mind the latter do Air Train and NJ Transit (NOT Amtrak) to NY Penn Station, then a cab (or subway is you have just a shoulder bag).

Just FYI, the EWR AirTrain runs 24 hours a day. The next-to-last of the roughly half-hourly NJ Transit trains from the Newark Airport Station to Penn Station NY leaves at about 1:30 a.m., a half-hour ride into the City. The very last train, at about 2:00 a.m., takes almost twice as long; I have no idea why.

The NJ Transit fare is $15 one-way ($11.25 for seniors); $30 o/w plus NYC cab fare is getting you into the vicinity of a direct car service, about $50 less coupon discount.
