We stayed at Holiday Inn in Custer. Approx 15-20 minute drive to Rushmore. Depending on how long you have in the area a few lesser known but amazing things to see nearby are "Mammoth Dig Site" south of Custer, Missile Silo near Badlands and "Bear Country" in Rapid City.

We also just stayed at the Holiday Inn in Custer. We stayed two nights, enough time to see the Crazy Horse Memorial, Mt Rushmore and spend half a day in Custer State Park. Custer has a small walkable downtown with a variety of restaurants. We enjoyed our visit.

We just got back and stayed at the Bavarian Inn in Custer. Everything is kind of spread out in the Black Hills but Custer is pretty centrally located between Rushmore, Crazy Horse, the Mammoth site, and Jewel Cave. Custer State Park is also in that area.
The Bavarian is privately owned - not a chain - and was very nice. It had an indoor and outdoor pool, a fitness path, and games that could be checked out if you spend any time at the hotel. I put a review on tripadvisor recently.
There's a map of the Black Hills that you can download here http://blackhillsbadlands.com/maps
We spent three nights which gave us two full days to see things. We could have used another.
