Take a snorkeling trip at Pennekamp (Key Largo) or Looe Key (off of Big Pine and Ramrod Keys).
Stay in a B&B in Old Town Key West. Eat at El Siboney.
Best beach by far: Bahia Honda.
Kinda hard to make recommendations unless you tell us about your likes/dislikes, budget, kids, etc.

About MM 93, on the right, is the Wild Bird Sanctuary. Nice interlude.
About MM 86, on the right, is the Rain Barrel artisan's co-op. Some great crafts, and a dandy little garden where you can have some refreshment and a moment of relaxation.
At Duck Key, which is the home of Hawk's Cay, it's worth taking a look. If you can catch the colphin feeding-time, it's a nice show. About MM 65.
At the far end of Marathon, about MM 48, is the beginning of the 7-Mile Bridge. Just before going onto the bridge, on the left, is the RR car that is the tour center for Pigeon Key. Stop by and check it out. You can go out by either walking, or getting a ticket and riding out by a little jitney train. Again, worth a look.

I also like Sundowners seafood restaurant in Key Largo (mile marker 104). It's not exactly cheap, but it has a great view. You could also have a drink at the outside bar. They have a website: http://sundownerskeylargo.com.
