Boston: In what part of town should we stay?
Four adults want the most convenient location to maximize our time (three days). We are open to B&B, small hotel, apartment, as long as it is nice and centrally located to the Freedom Trail and similar sites. One of our party is a runner and likes to do an early morning run every day. Any suggestions?

There is a running path along the Charles River. I like Copley Square for hotels. Recently I stayed at Double Tree Downtown which I won on Priceline for $50. It was a very nice hotel and it was easy to walk to Quincy Market and North End from there.

The Omni Parker House looks good. Historical, centrally located...but it may be just a bit pricey for my group. Doubletree is a little generic for this trip. Any other suggestions?
Cigalechanta and others, is it safe for a lone woman jogger in Boston Common? Any bike rentals nearby where I could accompany her?

There are many posts on Boston lodging with excellent pricing info - if you type "Boston hotels" and "lodging, boston, ma" into the search bar then scroll down on the left and you will see tons of reviews
For location I prefer the Copley area; Fairmont, Westin - or the Eliot Hotel - Hotel Commonwealth is also lovely - you can check for deals online at their websites as well as other online sites.
I have never stayed there, but good reviews have been given to the Newbury Street Guest House and I thought I saw several on threads who were pleasantly surprised with the Radisson and what they got for the price/room/views of city -
and you could also investigate the College Club

It is safe to jog through Boston Common or Public Gardens - she's a jogger she'll be in one side and out the other in no time, - I am assuming she will be jogging in the light and not in the dark - but she will enjoy running along the Charles probably more, it is lovely-
Bike rentals I can't help with - I would hope your hotel can make recommendations -there are bicycle tours/rides through Boston if that interests you too.
