Boston is one of the country's pricier cities for hotel rooms. Plus add the competition for accommadations during commencement and you've got quite a challenge. If it's not already full (only 40 rooms or so) is:
John Jeffries House
14 David G. Mugar Way
It's in Beacon Hill neighborhood, just off Charles Street.
Phone: (617) 367-1866
Fax: (617) 742-0313
Prices around $150, depending on size and time of year. The suites all have kitchenettes.

We stayed at the Newbury Guest House which is right on Newbury Street in the heart of the Back Bay. Rooms start at $140 for two people. Their address and phone number are:
261 Newbury Street
Boston, Massachusetts 02116
617-437-7666
The location is phenomenal, the rate includes continental breakfast, the staff is friendly and helpful, and the rooms are nicely furnished and clean. I tried to check availability for you on their website but you need to call.
