The city has been cracking down on illegal hostels - no matter how "cool" they were. I fyou want a reputbel one the Hosteling International near Columbia University has a good reputation and costs abuot $40 per night for a bed/locker in a dorm room. Or you might try Y's.
If you want something else you need to clarify.

You might take a look at the Vanderbilt YMCA or the Gershwin hotel (the latter has some hostel-style rooms). While neither of these is next to Times Square, they are decent places to stay. The Pod Hotel might also be a good choice for you (both "cool" and sometimes cheap, particularly if you are willing to share a bathroom). To be completely honest, the cooler place to stay would be the Lower East Side. That's a hip and happening place, and there are a handful of hotels down there. There is absolutely nothing hip about Times Square.

Vanderbilt YMCA is grim and not at all cheap (over $100/night) and is not close to any subway lines. It does have access to a really nice gym and facilities, and is a reasonably priced option for a private single room, but it is not a cool place or cool area IMO
