Try Collow Hollow Inn & Suites (http://www.cowhollowsuites.com/. Nice neighborhood and very clean/comfortable suites for reasonable price.

You may want to see if there is a Residence Inn somewhere close. Residence Inns have studios, one bedroom and two bedroom suites.
There is usually a sofa sleeper in all three room types. You will also recieve a complimentary hot breakfast.

We've stayed at Cow Hollow Suites a couple of times and loved it. The time there were four of us we had a two bedroom/2 bath suite. One bedroom actually had two queen (or was it king?) canopy beds and the other bedroom had a king. The huge living room had a fireplace, comfortable seating, and nice decor including a few antiques. It's like a small private apartment building and the door goes out to Chestnut Street. The bus is less than a block away, or if you have a car there is free underground parking with keyed elevator up to your suite. It's also a great street for boutique shopping and good restaurants.

Hi enjoylife, I would imagine some of the better Union Sq. hotels have suites but they would be very expensive. I have stayed at the Fairmont Hotel on NobHills with friends. We had a suite that had a living room and two bedrooms with ensuite bathrooms. I would imagine that various hotels in Union Square do have adjoining rooms. But when I have been in SF with friends and we have had two rooms we have not had a problem with the rooms not being adjoining.

Try the Handlery. They have "club rooms", don't know if they have 2-bedrooms, though. The hotel is on Geary, across from the St. Francis and 1/2 block from Union Square. The club rooms are in a separate section on the other side of a protected swimming pool.
