I'm going to go out on a limb and say none. I know there are none from San Diego to any Central or South American country. And I can't believe any Mexican airline would fly there because it's such a short distance from Tijuana, where they would fly. So why not cross the border and catch a domestic flight in Mexico? It's very close.

a_p,
I would take the trolley, walk X the border and negotiate with the Mexican taxi drivers for a ride to TIJ.
You may want to get your visa (FM-T) at your local Mexican consulate beforehand, but there never seems to be much of "crush" for same at the border.

look on the www.volaris.com.mx website, they have a great service where they pick you up at the SD Santa Fe train depot then take you to the TIJ airport, same with the return. I think the cost is $12, you just need to book in advance

my friend and i took Alaska Air from San Diego to Puerto Vallart last year.
According to their web Alaska also flies to
Cancun, Guadalajara, Ixtapa, La Paz, Loreto, Los Cabos, Mazatlan, Mex. City, PV.
I don't know what cities they originate in.

We live in San Diego and just flew Aeromexico from Tijuana to Leon. We were dropped off at the border, walked across and easily took a taxi to the airport for about $12.50. On the return there are companies trying to flag you down in the TIJ baggage claim - we ended up paying almost $20 for return taxi to the border. I heard the Transportes Company charges about $100 to bring you from the TIJ airport to your home in San Diego. I would highly recommend the taxi from the border as long as you have someone who can take you to and from.

I paid 70usd for van from Tijuana Airport crossing at Otay Mesa, then to the Amtrak station in downtown SanDiego. There was no wait at the border returning in mid day on a Thursday. The compnay Transportes Tijuana may be expensive for some. An alternative is Greyhound.
