For Spain, renfe is the national train company but it's website has some quirks for non-Spanish speakers, although is the best site for checking timetables. There are on sellers, some of which don't charge fees. You can save by booking in advance but with obvious restrictions if you change your plans. There are multiple bus companies. We found transport services in Spain and Portugal to be very good, except that there are more limited services between the two countries.
I recommend the best starting places for information are websites seat61 and rome2rio. They will usually point you to the appropriate companies which will allow you to check timetables and book. It may also be worth checking getbybus and flixbus. None of these sites will show absolutely every local bus service so sometimes just do a google search.

I wanted to give you the links to all bus companies. But Fodor obviously doesn't allow that.
But you may find them via www.movelia.es.
The biggest national bus carrier is ALSA, in Portugal it's REDE-EXPRESOS
Railway companies: Renfe.es, CP.pt, Feve.es, Euskotrain.es, tib.org/en/web/ctm/tren
Ferrries, Trasmediterranea, Balearia, Naviera Armas, Corsicaferries, Grimaldi, Fred Olsen

But you may find them via www.movelia.es.

I don't understand the comment about Fodors not allowing links to bus companies.
As for Iberia, I've never been to Portugal, only Spain. I use RENFE for rail (it's the only railroad that exists there). I think most of the times I wanted a bus, the company with routes was ALSA, I just use their website they are the biggest bus company in Spain.
Avanza is another bus company, I think it has some buses on the Costa del Sol but I've never used them.

Petrabax is a private company that also sells Spanish rail tickets. I don't know if they mark them up or not, I've always just bought from RENFE but I think if you have trouble with RENFE's website, Petrabax is easier
