Plenty of ATMs at the Munich airport from which to get Euros. You can take the S-Bahn, either line S-1 or S-8, to the main train station (or use the Lufthansa bus or a taxi) and from there buy your tickets to Innsbruck.
I assume you can use a CC to buy the train tickets but you are definitely going to need Euros eventually.
Check schedules as www.bahn.de and click on the English version.

I'm pretty sure the Eurocity train is faster. Where did you find the term "Mainline"?
On DB's website, the trains from Munich to Salzburg are (in the order of speediness):
EC - eurocity
IC - intercity
RE - regional express
RB - regional bahn
As TopMan says, you can get cash from the ATM at Munich airport. I'm sure there must be ATMs at the Munich train station. If all fails, you can use your CC to buy the train tickets.

There are Eurocity trains (the fastest type on this route) every two hours from Munich to Innsbruck. You don't need to go all the way into the Munich main station (Hauptbahnhof). You can take the S-Bahn (suburban train) to the Munich East station (Munchen Ost) and change there to the train from Innsbruck. You can get tickets for the whole trip at the train station at the airport. When you buy the tickets you can ask the agent to print for you an itenerary.
As has been said, there are ATMs at the airport, but the railroad will also take credit cards.

Correct, buy your tickets at the DB counter in the airport (there is one in each terminal - DB stands for German Railways). Your journey to the train station in Munich will be included in your ticket.
EC trains are international fast(er) trains that make few stops. IC are usually the same, except that they don't leave Germany. The others are regional trains that make more stops.
As noted above, no need to go all the way to the central station for your train to Innsbruck, as most trains also stop at the Eastern station (double check though). You'll save about 20-30 minutes. Beware that at the Eastern station the platforms for long-distance trains do not have elevators or escalators (S-Bahn platforms do), which means you'll have to haul your luggage should you chose to go that route.

I like Munich, so instead of jumping on a train to Innsbruck right away, I would take the S-Bahn to the Hauptbahnhof, and take a short walk to the Marienplatz and environs. I'd have lunch at a biergarten, poke around the compact old town area for a few hours, then get on a Eurocity for Innsbruck. The ECs depart every 2 hours, with a travel time of just under 2 hours.
If I were in Innsbruck, I would feel called to make a daytrip to Salzburg (2 hours travel time), but thats another story.

I agree with Platzman, a trip to Austria without seeing the prettiest it has to offer- Salzburg. We spent 3 days in Innsbruck and then (after much caoching from a friend) 3 days in Salzburg. Boy do I love that friend. It was lovely! Blew Innsbruck away.
I to spent one night in Munich and took a stroll through Marienplatz, and glad I did. I wish we had spent more time there.
Have fun!
