Thanks! Do you have recommendations for hotels at any of these venues?>
when asking about hotels it helps to say what price-range you are interested in. and yes mms gave some great details on hotels in those places far above.

"I am now thinking of flying in to Munich and going right to Salzburg for 3 nights--heading back to Munich for 4 nights--on to Rothenberg or Nurenberg for 3 nights and then to Prague for 3 nights."
This is the sequence I would have suggested to you. Good choice. That way you don't have the long trip from Salzburg to Nuremberg (and NUREMBERG, not Rothenburg, is a much better base town; stay there 3 nights if at all possible.)
You will have a 2:18 hour train trip to Salzburg on the regional trains from Munich airport rail station. Hourly morning departures normally leave at :24 after the hour.
Buy a Bayern ticket (€31) from a ticket machine at MUC station to cover the whole trip by regional train. You will have one change of train at the München Ost station (not the main station) where you change platforms - normally from track 1 to track 8. (NOTE: you can travel from MUC at :04 or :44 after to München Ost station as well - you will just have a longer layover time at München Ost.)
The Bayern ticket is valid weekdays after 9 am. What day/time does your flight arrive?
In Nuremberg, pick a hotel not too far from the station. The B&B Hotel worked well for us. Cheap and clean - nothing fancy at all. There are better places for more Euros too.
