FWIW I like the Isartor, and my brother and sister-in-law prefer the Torbräu for a bit more luxury. Both are fairly central for sightseeing, being near the Isartor (Viktualienmarkt, Rathaus and Frauenkirche in walking distance), and right by the S-Bahn station for trains to and from the airport.

We like the Marriott/Residence Inn at Munich Ost. It's just a seven minute train ride to downtown, and a 25 minute train ride directly to the airport.

You like BIG "western-style" breakfasts with REAL scrambled eggs, and not the powdered ones?
The Platzl which is down the street and just around the corner from the Marienplatz. You can take either the S-1 or S-8 to and from the airport from that station.
I know it is hard to choose sometimes and before they air conditioned the Platzl there is NO WAY I would have EVER stayed there.
