We are pretty much doing what you are doing. We fly into Munich, spend 3 days there and then we are opting to take trains to Regensburg, Berchtesgaden, Garmisch, Landshut and spend 3 days in each city. Appears there is bus service in each town so we opted to use trains to get to each. Just didn't want the hassle of driving a car in unfamiliar country as it is our first trip.
