I've read if you have a Swiss FlexiPass it gives a 25% discount on the Jungfraujoch and Schilthorn trips even if you travel on a day which is not one of your 'pass' days, but if it IS on a pass day do you get the full trip covered or are

If you are going to do much mountain travel, the Swiss Card may be a better buy.
It gives 50% off just about everything, plus a free ride in and out of the country. Entrance and exit points need not be the same place.
The card is good for one month.
There is also a half fare card that yields a discount of 50%, including the Jungfraujoch and the Schilthorn, but it does not have the built-in in/out trips.
Undiscounted, from Interlaken Ost, the Jungfraujoch is 172.60
the Schilthorn is 94.80 (via Grutschalp)
Considering only those two trips, the card saves you 66.85 chf more than the Flexipass.
Whether or not the Card is a better buy than the Fleixpass will take some detailed calculations and predictions.

To reinforce what swandav said:
From Interlaken Ost inward to the high mountains, all transportation lines except a few Post Buses are private.
The Flexipass is valid fully only as far as Grindelwald and Lauterbrunnen. Beyond that, you get 25% off the ticket cost.
If you originate a trip in Interlaken, using a free day is not indicted because the distances are short. Lauterbrunnen is about 11K and a 20 minute ride from Interlaken Ost, so obviously it is not worth a free day.
Even with the Berner Oberland Regional Pass, which has built-in free days, the last legs of both the Jungfraujoch trip and the Schilthorn trip are at best 50% off.
One summer when we drove to Lauterbrunnen, we bought the Regional Pass, but did NOT use it on the Schilthorn ride. We could get 50% off the entire trip, but we would have paid pay half of the cost from Mürren upwards regardless.
For us, originating in Lauterbrunnen, the cost of the Schilthorn trip was 85.20 total. Of that 85.20, 65.60 of it was from Murren to the top.
I didn't figure 20 chf was worth spending a free day.
