Out of curiosity, would it be too crazy to sacrifice Bellagio and swap for a day trip to Varenna so that we can be in Milan's hub with easier access to trains to Venice?>

day trip from Milan to Varenna would not show you the whole of Lake Como - you may want to train to Como-Nord and take a boat to Bellagio and onto Varenna - seeing a lot of the lake.

Not exactly sure what you are asking however - are you going to stay in Varenna two days - if so Bellagio is a short boat ride from there and I guess it is a place most want to see - crowds and all but if you come early or late the crowding will be much less.

PalenQ - Just wondering if the suggested route was possible. But alas, we will save Venice then for another trip to Italy. Thank you once again. We have decided on Zurich -> Interlaken -> Bellagio -> Lucern -> Zurich. Beyond excited!

dreamon - thank you for the suggestion!

"We have decided on Zurich -> Interlaken -> Bellagio -> Lucern -> Zurich"
That means Interlaken Ost - Spiez (train change) - Milano Centrale (train (change) - Como SG (change to bus) - Bellagio:
Interlaken dp 7.29, 13.29 - Como SG ar 12.07, 17.46; dp 12.20, 18.20 - Bellagio ar 13.30, 19.30
and
Bellagio dp 13.41 - Como SG 14.51/16.01 - Lucerne ar 19.13.
Many other or much more scenic connections with more changes

Interlaken -> Bellagio -> Lucern

2nd thought - Maybe go Interlaken to Lucerne then Lucerne to Bellagio and back to Zurich - Lucerne is hooked to the main rail line Zurich to Como/Milan (change at Arth-Goldau often but some go direct Lucerne -como - Milan I think.

From Interlaken to Bellagio the quickest way I think would be to go back to Zurich and take the Zurich-Como line - otherwise if you go via Brig you best go to Milan and then back to Como - though you can switch to sidelines I believe to at some point cut over before Milan - but either way via Brig I think would take longer than Interlaken via Zurich or Lucerne to Como (from where boats or buses scoot to Bellagio).

Palen: do you really think that I didn't mention the best connections in my post above?
With more train changes, one could do it a little bit faster, but that may not be the best solution for people with luggage and who may not be too familiar with Swiss geography.

BTW: forget the Malpensa - Busto - Saronno - Como connection because trains from Switzerland don't stop at Busto.
Brig - Como along this itinerary would mean train changes at Domodossola, Busto FS, Busto FNM and Saronno, plus a long walk from Busto FS station to Busto FNM station.

neckervd -do you not think it better to do:

Instead of: We have decided on Zurich -> Interlaken -> Bellagio -> Lucern -> Zurich.>

to do instead Zurich - Interlaken - Lucerne - Bellagio via Gotthard Line and Bellagio to Zurich over again the Gotthard line?

No need to go to Milan Centrale at all - less travel time - easier and fewer changes?

BTW Bellagio is reached by Como in the above and you leave by Como (mainline Trenitalia station coming and going - San Leandro I believe it is called.)

I suggested
Interlaken dp 7.29, 13.29 - Como SG ar 12.07, 17.46 - Bellageio ar 13.30, 19.30
train changes at Spiez and Milan
You prefer
Interlaken dp 8.04 - Como SG ar 13.51 - Bellagio ar 15.35, change at Lucerne, Lugano, Chiasso and Como
Interlaken dp 14.04 - Como SG ar 19.46, Bellagio ar 21.30; change at Lucerne, Lugano and Como.
That's perfectly possible. I just thought you could see a bit more of Switzerland if you wouldn't use twice the same itinerary

My thoughts too! But it is much easier and quicker.

Are you having them take boats or buses from Como SG to Bellagio? I'd rather go by boat unless dark.

Yes, it's easier and quicker via Milan. In both cases, you arrive at Como SG. Bellagio bound buses stop at Como SG. For boats, you have to walk (or bus or taxi) to the boats pier.
