If Venice is first, and Rome the second half of the week.... On Wednesday morning, Piazza San Pietro will be jammed with people for the papal audience at 10:00 a.m. On Thursday morning there will be a mass in St. Peter's which I would think would close the basilica to sightseeing. On Good Friday, liturgy of the Lord's Passion in the basilica in the morning, and the Colosseum will close at noon to prepare for the Way of the Cross in the evening.

Apparently, there are additional ceremonies and a mass in St. Peter's on Saturday as well.

All in all, if Vatican City and St. Peter's in particular are high on your sightseeing list, these may not be the best days to be in Rome.
