I would be cautious about planning to spend too much time in major museums with a child that age. They are extremely crowded and either she will have to be a in a stroller - and will see nothing but knees and risk having someone fall on her - or you will have to carry her the whole time. ( I've been in the Uffizi when even very short adults had trouble seeing much.) And frankly she won;t be interested in most of the collections.
I understand that you want to see them but if she is with you I would get tickets for opening time, plan on seeing as much as you can in the limited time before it gets too mobbed and then leaving after a short time to get someplace where she won't be so packed into a crowd.
The Colosseum and other outdoor sights are better since she will be able to see much more - so I would focus on those places - including the forum - as well as the larger parks and piazzas which she will enjoy more.

It looks like you have to pay the € 4,00 Reservation cost for the online booking. This is the official site:

As you chose your date and time they'll ask you how many "free" tickets you want, but there is still the € 4,00 fee.

I don't know the answer, but I've been to the Colosseum twice and purchased tix both times at the gate. Never saw the need to book ahead. However, others may have had a different experience.
For the Ufizzi and Acaddemia, I would use the international phone service instead of the website. The phone service is free, there's no service charge, and you're not charged for the tix till you pick them up. The operator can tell you if there's a charge for children.
