I've visited both, Arnhem several times, and would be hard pressed to choose. The Arnhem museum has buildings representative of the entire country, while Enkhuizen's are all from the IJsselmeer/Zuider Zee area and give a good impression of day to day life there in the past. I don't think you will be disappointed in your choice.

The one thing that to me speaks again Arnhem's set up is its fragmentary nature. It's a huge park, but you can use its restored tram service. And also, I find it weird to see buildings transplanted from their original landscapes to a wooded park.
The feel of Enkhuizen is more organic, village like, although there too, different building styles from all over the former Zuiderzee are present. And there's more re-enactment in Enkhuizen, which can be a pro or a con, depending what you think of it.
