Amsterdam, Paris, Munich-- how to best do this?

I am willing to cut Paris if it will make for a better trip. It just seems a shame to be so close and miss it, you know?

In Baden Baden, I am mainly interested in the whole European spa experience. Are there any other spas in the areas we are visiting that might fit the bill?

Yes, I -DO- know... but if you can only 'pass through' you will still "miss" it..

If you do your train travel at night, you will have plenty of daylight for sightseeing in each venue.

Obviously, you can't acquire an in-depth knowledge of a place in that short time, but I think a "sampler" tour isn't a bad way to get a feel for several places, and decide on the basis of that exposure what places you want to return to for a longer stay.

So I don't think there's any reason to cut out any of the cities on your original itinerary. You might do

Day 1-5 Paris, night train to...
Day 6-8 Holland, night train to...
Day 9 Bonn, cruise Rhine to...
Day 10 Mainz, drive Romantic Road to...
Day 11-14 Munich & Ludwig's to home.
