You should go Rome- Florence. It is 9 Euros to go Florence to Pisa as a daytrip; a train leaves every 30 minutes and is an easy morning trip. Then Florence to Milan. If only six days, however, I would drop Milan. If you are flying out of Milan, then just train the aft before.

I am planning to fly out from Milan. i havent booked any tickets yet, so i am flexible in changing destinations but i would love to visit Milan as i am into fashion
How about going to Rome(2 days stay)->Florence(one day)-> Pisa(half day trip)-> back to Florence-> Milan(one day)? Is it possible to manage this trip?
How far is Rome from florence? and Florence from Milan?

6 days is little time
several days in Rome then cheap regional train
to Pisa have a look at the tower but ugly town
train on to www.lucca.info stay there pretty
then SML/Portofino area www.metropole.it my fav
then Milan to finish...couple of hours further away
Florence too far out of your way in the time you have
seat61.com just hop regionals like a local for a couple
of euros per hour usually Happy Travels

"to Pisa have a look at the tower but ugly town"
I disagree that Pisa is an ugly town and think you should make an effort to see also the beautiful duomo. Take a tour of it if possible-amazing art there. If you wish to climb the tower, try to reserve ahead.
Agree with Viajero2 that you could do a day trip from Florence to Pisa. Another possibility is to catch the 09:15 train in Rome, change in Florence and get to Pisa at 11:49 for 50,90 € and spend the afternoon in Pisa. I haven't checked return times.
If you do fly out of Milan, hope you can get there the day before to see the gorgeous duomo and the shopping arcade nearby.
Are you counting your travel days in the 6 days? 4 days in Rome, 2 in Milan?

You could stop off in Pisa between Florence and Milan. Leave your bags in the station's baggage storage office, see the tower+, return to the station, pick up your bags and continue on to Milan.
In Italy it's never a good idea to travel any distance to the airport on the day of your flight. Strikes and breakdowns happen. I try to be in a place where there are multiple forms of transport, say bus and taxi and train, to the airport.

Something is going to have to give-- three (3) MAJOR Italian cities plus one side trip on 6 days is kind of nutty. You are not counting in the HOURS you are going to spend just on transportation. Honestly, having been to all the cities named many times, there is NO WAY I would make a rushed trip like you are planning since Italy isn't going anywhere...:-?
