I haven't stayed at the Royal Scot but my daughter and son in law did after their trip on the East Coast Trail. They said it was lovely (although perhaps after tramping for a week, everything would seem luxurious) however, I haven't heard anything negative about it on this board either.

The Royal Scot is by but not on the harbour, at a good location for sightseeing. The rooms are like apartment suites because they used to be at one time. It has received good reviews here from Fodorites and I've known people who have stayed there and found it quite comfortable. With a kitchen suite you could do some of your own cooking, although they have a restaurant on the premises too.

The Regent Hotel is right on the harbour. If I were staying there, I would want to face it to watch all the harbour plane and boat action. Unfortunately I have never heard any comments about the place, good or bad.
I have stayed at the Royal Scot many times over the last 20 years. I highly recommend it. Excellent location, nice, spacious rooms (especially the suites) which are kept immaculately clean. The only negative I can say about it is that the restaraurant is overpriced, but there are many restarurants withing a 2 block radius.
Tofino would be most people's number one choice. On the way there you could take a walk to the nature house at Goldstream Park, stop at a viewpoint on the Malahat, look at the murals in Chemainus, and visit the store with the goats on the roof in Coombs. And/or take a ferry to Hornby Island, which has a nice beach or two and an easy-to-walk park trail with interesting scenery, or to Quadra Island.

I think April has given you the best possible itinerary. Quadra Island is lovely; we were there last summer and did a day-long guided boat trip around the area. Tofino is beautiful, and if you have time, try the relatively easy hike to Hot Springs Cove. April - what's the store in Coombs with goats on the roof? I don't know about that one! I've been to the Butterfly Garden, but haven't seen any elevated goats!

It's the Old Country Market.
http://oldcountrymarket.com/tour.html

The goats aren't always out on the roof, but the store has some different items from around the world - food, baskets, furniture.

Wow, April, I just had a look at their website - it looks like a really neat place. I'm so glad you mentioned it! I'll check it out when we're there in August.
