I am hoping this is the last thing i need to ask before i book the tickets.
As we have already got the LHR-BKK flights booked and i will be purchasing BKK-KUL separately will i still be able to transit? -assume yes IF they check mu luggage and i will need to go to the transit desk at BKK to get my boarding card?
as you know LHR to BKK with EVA air
BKK to KUL - its says with Malaysian but i have noticed its operated by Thai will this make a diff at all (tried to by the ticket with Thai and its way more expensive)
Sorry to drag this on but i am a bit of a novice in transfers etc and dont want to get it wrong.

I would just book the 1945 flight and relax.
The KLIA Airport express takes about 30 mins and should be about every 20 minutes until midnight, I 'think' it goes also during the night.
The Malaysia Airlines website has deals BKK-KUL
You 'should' be able to check your baggage all the way with the connection on MH
