Seastreak is offering some fall foliage cruises from Wall Street (all day), but most of the other lines I know of will have stopped cruising by then.
You could always take the train up to Poughkeepsie and go on the Walkway Over the Hudson, which is amazing, though not a cruise.

There are a number of cruises in the harbor and around Manhattan island all year round - Circle Line the traditional one. Plus there are a bunch of commuter ferries - including the free Staten Island ferry - across the various rivers.
But once out of the summer season there are very few that go up the Hudson (not that many even in the summer).
I haven;t seen anything but the Seastreak Doug mentions.
