What you are asking is very broad - the entire Europe. I'm sure people have different favorite websites for different European countries, and even different websites for different cities in the same country.
For me:
London - Priceline - the only way to find anything affordable and nice
Otherwise, I tend to just book via the hotel's website or via email to the hotel.
In Switzerland, I used sbb.ch (the national railway) to book my hotels. But for Zurich, I used Zurich tourism's website to book my hotel - it offered a cheaper rate than the hotel could offer, plus free breakfast!
In short, every city, country is different. If you tell us which particular cities and towns you'll be visiting, maybe we can offer more useful information?

Usually, if I know the city I will be overnighting in, I'll got directly to that city's website; i.e., for Hall in Tirol, Austria, go to www.hallintirol.at. For any city in Germany, type www.cityname.de. You can usually find the tourism link which will lead you to accommodations. Then you can look at the various hotels, etc., and if the hotel has a website, it will be listed. You can contact the hotels directly for rates or add'l info.
