You don't need a tour company to see the Catacombs. You are not allowed to go down inside the Catacombs without one of their own guides, so basically the tour company would just drive you there. You can take the bus or a taxi on your own. The Catacombs are great - don't miss them!

jgg has given you the answer. Supplementary advice is to say "catacombe, per favore" in a loudish voice on the bus, and everyone will let you know when you get there! Note that the catacombs are closed at midday between 12.00 noon and 14.30 hrs. I would advise you to start with the catacomb of San Sebastiano and see the others on different days. You will have to wait in a queue for ages for the 'English Tour', and if Father Richard is still there he will tell you that the reason is that if they have the English tour first, rather than the French, Spanish, etc. ones, everyone will join the English, and the numbers will be too great! The catacomb of San Callisto is closed on Wednesdays and that of Domitilla on Tuesdays. Enjoy.

Not actually a "tour company", but the Archeobus is the most convenient way to reach the catacombs (as well as other sights along the Appian Way). Here's more info:

I strongly suggest you fill a backpack w/ picnic items before boarding and heading out as dining options are limited (though picnic areas abound).
