Are you going to Malaysian Borneo (Sabah and Sarawak) or Indonesian Borneo (Kalimantin)? For Malaysian Borneo you will get a new 30 day visa (but you have to fill out a special card for entry into either Sabah or Sarawak). For Indonesia, you must buy a visa on arrival.

Kathie, there's no special card for entry to East Malaysia any more. It's just the same immigration card you fill out when arriving at any international port in Malaysia, but you still have to fill it out if flying from West to East.

From malaysian borneo we are heading south to jakarta and plan on getting the V.O.A and (is it true that you can extend this visa by 30 days) and then we are flying back to K.L from surabava on a visa run so again will we get another visa for 30 days in K.L ?

It's technically true that you can extend your Indonesian tourist visa, but I've heard several reports that it can be quite difficult to do in practice. It probably depends at least in part on where you try to do it. It would be best to read up on this and plan your itinerary so you're in the best place to extend the visa at the right time. I think Travelfish.org has had some posts about this.
