Use www.hopstop.com for all types of directions. It will give you all sorts of options, adjusted for the time of day. (below is at 12:30 AM!) As you can see it is only $7.40 for a cab, and 4 minutes vs 30 mins+. Make sure you choose the correct bourough,,there's a Third Ave in Brooklyn too.

From Port Authority, take the S (gray - GRAND CENTRAL bound) or the 7 (purple - MAIN ST-FLUSHING bound) across town to the Grand Central stop. Walk the rest of the way. It will take you about 15 minutes, depending on how long you have to wait for the train.

I'd just walk. The Shuttle -- well I guess it has its purpose in inclement weather -- but mainly you walk and walk through subway stations and a tunnel, then board it for a short ride, then walk and walk through subway stations and a long tunnel again. If the weather's nice it is much more pleasant above ground.

Sorry, but the advice to take the Shuttle is incorrect in this case even though it goes to Grand Central.
If you are coming from the Port Authority, it's much faster and easier to take the 7 train. Then exit to the right as you leave the train and get out at the far (Queens-bound) end of the station. You'll be very close to Third Avenue then and will avoid the worst of the foot traffic around Grand Central.

Is walking out of the question? This is not a long walk, probably about 15 minutes -- 20 if you're slow. Walking within the subway system, waiting for the train, taking the short ride, and walking when you get to the other end might take as long or perhaps save you 5 minutes or so.

What is this silly HopStop so many people are talking about? I entered how to get from 5th Ave and 51st St to Penn Station. It told me to walk to 5th and 53rd, take the E to 42nd St, and 8th, walk East to 7th and take the 1 to 34th. Huh? Why in the world wouldn't you stay on the E one more stop and just get off AT Penn Station? I've seen similar directions there.

hmmm. Back at my computer today, I can't bring up those directions I described above on HopStop. But on my Iphone, I still get the same directions. I just did it again and it still comes up with the same absurd directions to transfer from the E to the 1 at 42nd Street. Maybe HopStop isn't that compatible with Iphones or mobile? But isn't that the point of HopStop, to be able to find them when you are out and about?
