To bad about the Vitale. Galleria Park is on the edge of the financial district, but a good location. It will be a little less busy than Union Square particularly on a Sunday, but will not be as dead at night as it will be two blocks further into the financial district.
You should check out places in the Kimpton group as Tess suggested if you are interested in boutique hotels--the Harbor Court is on the Embarcadero , it is featuring a "hot rate" for a couple of weekends in June and July that might work for you.

Union Square is NOT dead on weekends, and can offer many great deals (see previous comments on this posting line for recommendations; read reviews on tripadvisor.com, etc.) The financial district of SF is rather quiet on weekends, but even that is a quick walk to the Union Square and SoMA area, Chinatown, the Embarcadero, Belden Place, etc. (unlike NYC -- I am from the NYC area and know Manhattan pretty well. The finanacial district in NYC is a long hike to anywhere you want to be on the weekend; San Fran's finanacial district is close to some wonderful areas.)
San Fran is rather hilly, so the properties on Bush Street are a short walk but up and down hill. I mentio this in case someone has a problem with hills. We had a lovely experience at the White Swan (its sister hotel, the Auberge, is also well-recomended.) Depending on your time and needs, some of the business class chains are less charming but quite acceptable. We've stayed at the Argent, the Marriott, the St. Francis, the W, and the Nikko around the Union Square area and SoMa area.
Nob Hill is quite a hike up and down hill fro Unio Square, but sometimes there are great deals at the Mark Hopkins and other Nob Hill spots, again depending on the time of year and dates.
Personally, I would not stay near Fisherman's Wharf (which I have.) It's a little too touristy, and not part of what I want from San Fran (the shops, the entertainment, the wharf the the Ferry terminal, galleries, etc.) Still, it often a nice walk along the water with a view of the Bay, but other areas also do quite nicely.

The Hotel Drisco is a classy, boutique hotel in the Pacific Heights area of SF(corner of Pacific Ave and Broderick St. 415-346-2880). Great atmosphere in a neighborhood location with breakfast and an evening wine reception! You'll love it!
