Such a personal question, but since you asked, what I would have given to have had my husband ask me at Fenway Park. But maybe she doesn't like baseball like we do (we spent our wedding night watching the ball roll through Bill Buckner's legs on TV). Alas, I got asked during a Patriot's game instead. Such a personal question. I'm sure you can find a place that will be your own wonderful idea.

Boston Public Garden (find a quiet bench overlooking the pond)
Rowe's wharf (underneath the arch looking towards the harbor)
The Obeservation deck on John Hancock tower at sunset overlooking the city
Anywhere on the Esplanade ?
On the Weeks footbridge ? (near Harvard)
Anywhere in Boston during fall foliage season or right after a snowstorm
Boston Public Garden (find a quiet bench overlooking the pond)

Copley Square, late at night, sitting on a bench in the shadow of Trinity Church worked for us, and still works 20 anniversaries later! The Back Bay is very romantic. You can stroll the beautiful streets and I guarantee you'll feel like proposing at every street corner. Good luck and congratulations!

My girlfriend is a huge book nerd, so I think the Harvard Square area might be interesting for her. Can someone explain the bridge that yk posted?
And a little information about the Esplanade? I want it to be private, so the cruises and swan boat rides would be a bit too public for my tastes, but the Back Bay is where we will be staying (Colonnade).

The esplanade is the area on the banks of the Charles River where concerts are held in summer at the Hatch Shell (the biggest of course being the July 4th extravanza). If there isn't a concert, it's fairly quiet although many people skate, run, walk, and sunbathe there if the weather is good. If you're looking for quiet, peaceful, how about sitting by the reflecting pool at the Christian Science Church headquarters which is not from from your hotel. It's a lovely spot.

At Harvard Sq, go down JFK St to the river, then turn E. The next bridge is the footbridge. I've taken photos there at dusk in the past.
The Esplanade is a recreation area along the Charles (just next to Back Bay). Lots of grass, bike paths etc. It gets crowded on weekends when the weather is nice as many people bike/rollerblade there, but usually more quiet during the week (I think).

The bridge over the Swan Boat pond in the Public Gardens with all the lights and metalwork is very Parisian romantic.
Another suggestion entirely dependent on the weather: there are a number of harbor boat tours (as well as the obligatory dinner cruises) that go around the islands and the harbor lighthouse. If you time it so you have a moonlight cruise or the sunset cruise that has you heading back toward the skyline as the buildings light up for the night, it could be an absolutely beautiful moment.
If it were me, I'd also LOVE to be proposed to in the garden atrium of the Isabella Stewart Gardner Museum (which is really a converted mansion) in front of the fountain.
