If you're doing web searches, AMTRAK and the Surfliner are the same. The commuter rail out of San Diego is called The Coaster.
I concur with almost all the "to do" recommendations here. Given my interests, the zoo and wild animal park are always high on my list of recommendations as is Coronado (and the Coronado Bridge), and the museums of Balboa Park.
Without rereading this thread, I think someone made the recommendation to take AMTRAK up to San Juan Capistrano. I am a strong second for that motion. The ride, starting at Torrey Pines until just before SJC is along the ocean and Mission SJC is one of the best of the California Coastal Missions. Best of all, it's only about a block from the AMTRAK station.
