Specific to a single diner, you must go to Swan Oyster Depot, assuming you like shellfish. Only open for lunch, they only have a counter so you can chat with the raw bar servers. It will be full at noon so if you can hold out for a 2:00 or so lunch you could probably walk right in.
I liked Enrico's even though some will say it's touristy, but it's in a great people watching area and they have sidewalk seating.
Food at Yabbie's was really good. It's fairly casual but mostly couples. I would still suggest going because the food was that good; of all the places I ate, this would be the first one that I'll go to next time I'm out there.
I didn't go to Aqua but it is regarded my many as the best in the city. It's expensive and noisy so if you're alone and on an expense acct it would be worth the trip.

Charlie: if you want to try one of the current "best new restaurants in San Francisco", try Delina's in the Mission District (actually on 18th between Dolores and Guerrero (415.552.4055). If you want to go, make your reservation asap. Not big, certainly Italian influences, but not heavy and very creative. If they have the sand dabs on the menu, get them. Fabulous!
Aqua is very overrated and overpriced. Their main claim to fame is how high they can structure their servings to win the upscale, literally, award; too noisy, bland food and indifferent service. By-the-way, Swan Oyster Depot is great. Won't find fresher oysters nor greater array anywhere. Crab this time of year is great too.

Charlie, I second Joe's suggestion of Delfina, my fave restaurant in SF. Also, if you are looking for one of the best burgers in SF and really good house-crafted beers check out the 21st Amendment Brewery and Cafe on 2nd Street near South Park. You can sit at the bar and eat.
