See the following about 3 motor inn (all AAA 3 diamonds I think), in the Marina/ Cow Hollow area:
"If you want something in the $80.- to 130.- range the motor inns on Lombard would be good:
Coventry Motor Inn, Chelsea Motor Inn and Cow Hollow Inn & Suites are three of them."
I posted this a month or so ago. I personally stayed at the Coventry Motor Inn, which I liked. The other two I have seen good reviews on as well. They also have free parking in case you have a car.

These 2 places are far from each other... I'd rather stay in Union square or Embarcadero area and take public transportation to each one.
By the way, do you know that Palace of Fine Arts is not a museum like deYoung? The Palace itself is like a concert hall with occasional performances. There is Exploratorium very close. And the area around the Palace is beautifully landscaped, on weekends the wedding parties take pictures there.
We also have the Legion of Honor, Asian art museum, Museum of modern art and a handful of smaller ones.
