"best" is kind of subjective, I guess it depends what you are looking for.
Boston North End pizza in Kaimuki is very good and very popular.
I just went to Magoo's in Puck's Alley near the University, their shrimp scampi pizza is excellent. they also have kalua pig pizza but it's heavy on the BBQ sauce.
Don Ho's Island Grill in Aloha Tower Marketplace has these long, surfboard pizzas that are popular (and good!).

Everyone seems to have a different definition of "good pizza." If you're from the east coast like I am, pizza needs to be in slices not in a "mini-pizza" to be authentic. When traveling by myself in Oahu last December I stopped a few times at cheap places that advertised pizza but turned out to be some little frozen mini they'd defrost and bake for you. Tried that a few times - no thanks.
I did find a decent, casual, cheap place (outdoor dining, pay when you order) place in Haleiwa on the North Shore. It was called Spaghettini and they had a few different varieties of pizza pies with slices, even at dinner time. Also your basic Italian food. Probably not to be compared to New York's best but still decent - definitely worth a stop if you are looking for that kind of casual dining as opposed to a formal dinner.

IMHO, take it or leave it. I like Big Kahuna's in Mapunapuna (Moving to near the airport). Harbor Pub. Antonio's near the Kahala Mall (very greasy NY style made by authentic Joisey boys) Also like Magoo's and their hot ham & mushroom sandwich.
